About 7 years ago (1999) I worked for a man who bounced payroll checks on me all the time.

I think it was maybe the fourth or fifith check I had gotten from him, he told me I could go to the local grocery store and cash my payroll check. So I did. It is now 2006 and the store is now seeking settlement because the check bounced. Now should the store be coming after me or should it have gone after the company. It was a business check not a personal one, nor was it one I filled out myself. I of course no longer work for the company and haven’t since 1999.

What do I do?

You've exceeded the bounds of employment law at this point. If these are criminal charges for paying a bad check, I'd post this in the appropriate forum further down. Any recourse you would have had against your employer for a bad payroll check has long since passed.
