Frustrated employee

I work in a automotive dealership. I was told that the Bodyshop manager has to have State certifications in order to write estimates for vehicles that come into the shop. Is this correct information? If so what steps can a employee take when your forced to make repairs on a vehicle that your not being paid for, and are not on the estimate, and the repairs must be done in order for the car to be repaired properly. When we question why the items are not on the estimate our jobs are threatened and if we complain to upper management we further risk termination. What options do I have if any?
